Black or fouled plugs are a sign of a rich mixture. Rich means too much gas, no enough air to burn properly. Changing out the pipes - the manufacturer usually gives a spec sheet on what to do to make the bike work/run properly after. Did you get a spec sheet? Did you do what the spec sheet suggested? Have any of your riding guys done this same upgrade, and what did they do?
When I went to a 2into1 the header manufacturer required new jets for the carb. I did what they suggested and my bike ran correctly. If the dealer wants a new carb that might be overkill or pad the bill work.... don't know your dealer. If you're a mechanic and can do the jets it's a fairly straight forward repair. I've posted a complete thread on this procedure some years ago, you'll have to do a search here on this forum.
Changing out the pipes changes the back pressure and therefore changes the equation of fuel/air mixture. Your bike is newer than mine so i can't give you the specs I don't have.
