I've taken many long trips, some for weeks on end and never had a problem. I go so far, i get tired or need to stretch and I stop get off walk around the bike look it over - touch my toes a couple times get back on and continue. From what I can gather from your post, what you are experiencing is normal for all riders. We all get off every now and so often to stretch - I'm in my 50's - maybe back 20 years ago when I needed to be someplace in a hurry I'd ride tank to tank. NOW, I ride ache to pain...LOL
There are a multitude of preparations that go into touring. Starting at all the contact points between rider(s) and motorcycle. First starting with skin contact - wearing breathable - wicking - soft - comfortable clothing is first and most important. Once dressed properly, address gear. Boots are more energy absorbing than lesser foot wear, meaning they absorb more vibration from the road and bike, this results in less fatigue. Leather also in jackets and outer pants absorbs more vibration. Wind is what you are protecting your self from the buffeting is what causes the vibrations and fatigue. Full finger - protective and padded palm gloves are very important. Proper Eye and Ear protection.
I've tried bicycle padded shorts under my jeans a couple of times - it does make a difference.
If you are dressed and geared properly and the seat on the bike doesn't fit you or your passenger then look into a different style/size/design/material.
I've been riding the stock saddle for 18 years, its normal to need to get off and stretch. Just cause the bike has enough gas to go so many hours doesn't mean you have to stay on it the whole time.
